Watching the first episode of Haruhi was kinda wtf for me. I thought I had a bad torrent or something.

I watched Akane-Iro ni Somaru Saka, which was a funny but odd series, right up until the end when...
He confesses to his sister!?! I was like, WTF! That's not normal! He ditches his girlfriend/ex-fiancee for his sister! On top of that, his girlfriend/ex-fiancee moves back in with them in the end!
There were hints dropped throughout the series that his sister was in fact not related by blood, but the two of them were sure that they were.

I thought they mention it in the middle of the series that they weren't related by blood, or rather someone else says it while talking to someone else... I could be wrong, but I was pretty sure.
They never explicitly mention it. It was first hinted when his sister mentions to his fiancee that the picture was the only memory from childhood.
Fruits Basket's rushed, incomplete ending was a huge WTF? for me, especially after how good the rest of the show was. The actual content wasn't, but the way the studio handled it certainly was.
RahXephon - of all the many possible ways to conclude that great show, the one they chose was a huge disappointment.
Akane iro - from very early in the series, I had the feeling that this would bump up against the fake incest wall quite a bit, so the confession didn't surprise me. I did; however, think that they would take it one step further and go three way, just as I felt Kasimasi should have ended.
, and a few others I can't recall at the moment - hundreds, even thousands of people dying suddenly with either no demonstrated reaction, or the most cursory reaction possible from both the protagonists and any media depicted within the show.

Hookay, Gankutsuou, the end of episode 7 when
a scene partially showing Héloïse Villefort masturbating appears, and after the camera follows her entire naked body she takes and puts on the ring that she received from Edmond Dantès, and she presses the ring's diamond revealing a deadly poisonous sharp metal. Guess what got through my mind at first, considering that she put the ring on the finger she was using to masturbate? Darn, sometimes I have a sick imagination. I mean, I was like, wtf? I didn't expected an erotic sexual scene of such an intensity from this anime! >.< Just to let you know that nothing that crossed my mind happened.^^

I don't know, the whole of Paranoia Agent was a large WTF moment. I remember when I first started watching it, I was already suspecting that something strange would occur in the plot.
First off, if the opening credits weren't indicative, then the funny baseball-esque boy with the bent golden bat appearing at the end of the first episode was a pretty WTF moment, then followed by the ending theme.
Additionally, watching Elfen Lied for the first time was a WTF moment, just like when I watched Kill Bill for the first time. They were equally strange.

Wait, forgot to mention Kite, that OVA/OAV was full of WTF moments, I never knew that such a combination of violence and nudity existed at the time when I watched it.
Code Geass
-Euphemia going berserk (crazy commando against innocent people)… I wasn’t expecting her to died the way she did, in matter fact, I wasn’t expecting her to die at all
-The ending of season 1. There we are, waiting for the next move to happen….there is a strong tension between both friends… and then we heard gunshots and we see Nunally in the background for a brief moment…..credits start rolling….
Mai Hime
-The series kept building itself in the fact of people dying and heavy drama, and then we got to the final episode expecting a bittersweet but rewarding ending…….but what we got was a non-rational ending where each character is revived magically for no good reason…..a happy ending???
