As you might have guessed, I've fairly recently found some interest in Anime, not Hentai, that is straight through, or contains elements of, Yuri, Lesbians, Shoujo ai, or whatever tag you wish to slap on it.

As a reference, what I've seen that contains more or less of what I want is:
Kannazuki no Miko
Kyoshiro to Towa no Sora
Yami to Boushi to Hon no Habitito
Touka Gettan
Strawberry Panic
Kashimashi
Blue Drop
Otome wa Boku ni Koishiteru
(Maria-sama ga Miteru)
Mnemosyne
Candy Boy (as good as it gets!)
Strike Witches
Nanoha series, kinda dubious on that though
Shoujo sect (hentai/manga)
MariaHolic
Koihime Musou

I believe that would conclude the list, now, the question is, what more is there? I wouldn't dare to believe that this is all that is to be had, so I'm requesting your aid here!
Any suggestions are fine, even the kinda story-based hentai could work. Licensing is irrelevant as well.

Give Candy☆Boy a try. It's an ONA, and it's still ongoing, but it's one of my favorurites.
For the series that contain some elements of yuri, try Mnemosyne, and maybe Hidamari Sketch. Though there's not much yuri in the latter, but what is there is really cute.

Watching Candy Boy, truly the perfect series! Also seen Mnemosyne, gonna have a look at Hidamari Sketch and Maria+Holic, thanks!
I've kind of avoided Simoun 'cause I didn't find the animation appealing (never been fond of that style), but I might give it a shot since the name turns up wherever this topic is mentioned.

...which is mainly a parody/comedy/fanservice of the setting of Romance of the Three Kingdoms with all female cast (or rather the anime inherited those properties from the game which was based on RotTK...).

Curious though, with the massive amount of short(13 ep) harem/lighthearted romance comedies out there aimed at otakus, is there any that fit THAT formula and where the girl chooses another girl? :) ...as in romance/partnership, like the usual male lead in harem would in the default setting/formula in the last episode(s)?

I guess I can agree on Koihime Musou there, seen it a while ago. Whether or not it classifies as the genre of discussion, it's indeed enjoyable. I haven't yet seen a harem kind of anime where there's a plot ending with a girl choosing a girl, I remember seeing assisting characters being/going lesbian, but none where the actual main chars have ended up like that, unfortunately.

Well, "OtuBoku" wasn't the best, I must admit that. I'm gonna have a look at Moyashimon right away, thanks!

Having trouble agreeing on that one, it's just a bit too far off. Surely, it's a great majority of girls in the cast, but I don't recollect seeing any actual 'shoujo ai' in it.

Rose of Versailles has some inferences to Yuri and a scene where two women dance together, but that's about as far as it goes.  :P

Kasimasi was a disappointment.Yeah,sure,female body but we know she is a dude and even the characters say"It's alright,she is actually a boy" and this just took all the fun,yuri out of it.
Sailor Moon.Yeah,I know.4-5 light scenes but hey,it's the first anime I've seen with yuri in it.Heck,when I hear of yuri I think of Haruka and Michiru :P
Revolutionary girl Utena has it's moments but they are short lived :(
Minami-ke was fun but it may not be what you are looking for.Try an episode or two.
Yuri anime is limited,censored and sometimes plain boring.Go manga.You won't regret it.

Minami-ke is a brilliant anime even without proper Yuri, but I must agree that there are all too few with the content I wish for. If I was to look in to what Manga has to offer, where do you suggest that I start?

You could start by going to http://www.lililicious.net/ .They have lots of yuri manga with direct download.Start with the one-shots from the magazines(Yuri Shimai/Hime ) or  look at their project guide if you are looking for something in particular.Some of their manga is also hosted here on boxtorrents.

Blue Drop was surprisingly good. The main characters were quite well developed, and their relationship was satisfying.
Koihime Musou deserves a second season. It did a very good job of gender-bending everyone (especially Zhao Yun), I want more homoerotic moments that border on indecent.
Like Strike Witches... :P Just wait for StrikeSubs DVD rips of Witches to be done, the animators didn't do anything by half measures (in terms of nudity). The air battles are good too.
I'm torn about Maria+Holic, but since it's obvious that it's not going to be an explicitly yuri anime, I wouldn't recommend it for this category. Seems to be parodying Marimite a lot.

Kodomo no Jikan has a slight yuri reference. It isn't a main theme, but it is present in almost every episode.
