The anime adaptation is a little confusing due to the nature of the visual novel.
(click to show/hide)In the game, Nagisa's and Ushio's death is part of the bad end, which you have to play through at least once in order to obtain all the lights that are available in the After Story. In order to get the 'true end', you have to have all thirteen lights (all School Life and After Story lights, I'm too lazy starting to name them), after which you'll be able to choose whether Tomoya calls out to Nagisa in the 'dream' in her deathbed, saving her life using the lights.
Consider the 'going back in time' restarting the game rather than anything else. It makes much more sense that way.

Imo, she was able to help him in a way no one else could have - including the Fujibayashi twins.

Oh come on, what is this? I want HD Kotomi! Am I the only Kotomi fan? She should have her own alternate reality arc! At least she got a nice arc in the main story...

How about HD of every character in Clannad? And of course ... we can't forget that blonde guy, too. I wonder if he really does get a girlfriend in the game. I haven't played his route yet.

Heh, Sunohara - great character, methinks. I don't wish to spoil anything, but does it really seem likely that he'll get a girlfriend? Is it even remotely imaginable?
Sanae doesn't count.
