And a remake of 'I Have No Mouth, and I Must Scream' and 'Sanitarium'.

The Marathon Series, by Bungie.

You may not like Halo, but damnit if this trilogy wasn't absolutely drowning in amazing story.

It's pretty much Doom, but with staggering amounts of backstory and better gameplay. I know they ported it to the Xbox, but I want a real 3D remake.

Privateer (remake with new graphics and massive multi-player)
Freelancer (the graphics actually is quite OK, but it needs massive multi-player.)
System Shock (SS2 is rather OK, still i liked the original better, also needs coop multi-player)
also we need a new Wing Commander game.

Raptor - sort of danmaku game but not as hard as touhou (touhou is impossible btw ... I've spent more than 5 days on the last stage and still didn't make it)
Stargunner - also sort of a danmaku game but then sideways, loved it.
Megaracers - racing game from really long ago. It was my first game so I really want to see this in stunning graphics.

I would say Final Fantasy 6.

But then Celes would become a whore, Kefka would turn into a girl, and the cutscenes would be longer then the game.
Oh, and I would have to pay to play the second half of the game, which wouldn't come out until a year after they complete the first part.

FF7, Legend of Dragoon, Legend of Legia 1, Chrono Trigger.
Love to see Dungeon Keeper either redone or a sequel.  Had lots of fun with Dungeon Keeper 2, after I convinced it to run on XP :P

Maybe some of the older FF games.  I tried 6, but have trouble getting into it with the older graphics :( makes me feel shallow :(
