Best way to Encode?

I have been encoding 2 series based on requests from BakaBt users. So far I have been using Handbrake to encode the videos to MKV H264 format off of the DVD's i have ordered. However it seems that Handbrake's real strength is being user friendly. I haven't really explored much, so I want to know, is there a better program for encoding videos? Please include a brief explanation of why you support your particular suggestion.

I would also welcome any suggestions

The two series I am currently trying to encode are:
Cardcaptors (Nelvana Dub)
Cyborg 009 (Japanese Audio/English Subs - Complete Series)

MeGUI!! + AVIsynth!!

MeGUI: Best for DVD and transport streams.
AVIsynth: Powerful video programming language for post-production editing.

Beats the hell out of anything. And for a good encode, its all about the patience.

I'm going to + that. Only been sniffing to the program, but so far it's really good. And it's updateable so you can get the newest versions of every filter, codec etc. really easy, meaning you don't have to uinstall, restart, download, install, restart.

try Zarx264gui & Avisynth - never tryed it with an episode though, only music videos.

I am going to stick with Handbrake (far more user friendly, and it is working fine as far as I can tell).

Going a little off-topic here..

On Avisynth's Wiki page, how can I see which version to get? Is is 2.5.8? I want to get the latest stable version for XP.

I use virtualdub, but there are probably better ways of encoding. It works for what I need to do though, so no complaints here.
