(click to show/hide) You're right, he did have sex with a co-worker. Though as far as Rei goes, Shinji's mom had Shinji, and when she passed away, Gendo broke down so much he made a clone of Shinji's mom in the form of a daughter. There were 3 incarnations of Rei, and the first two were destroyed and the Rei you see in the show is Rei III. So basically, if Rei and Shinji got together, Shinji would be dating the clone of his mother. :P
Like I said, this isn't a show you can speed through. There are clues that put everything together in random parts of the show.
