Hey let's try compiling a list of questions from the movie that you want answered. That way, if anyone can enlighten us, we'd know WTF is going on. Continue the numbering after mine so we can refer to them by number.
I'll start.
(click to show/hide)1. What's the difference between Near-Third Impact and Third Impact? So did Shinji start the Near-Third impact, and Gendou finished the job?
2. What happened to Shinji after he got sealed by Kaworu in the last scene of 2.22?
3. How come Rei got absorbed by Unit 01 when they excavated it? One answer may be that since Rei is a clone of Ayanami Yui, she might just have been integrated into the consciousness of Eva 01, so now both Shinji's mom and her clone have one personality controlling Eva 01.
4. Why the FUCK does no one have the basic decency to tell Shinji what the hell happened after he saves Rei?
5. How does Shinji activate Third Impact anyway? Is it because his mom is Lilith incarnate, and absorbing Rei+Zeruel is the same as an angel reaching Lilith underground?
6. What the hell is Gendou Ikari's plan? He's wiped out almost all of humanity from the three impacts, so how exactly is he going to create the evolved form of humanity with the Human Instrumentality Project?
7. What were those humanoid things in the city when Shinji and Kaworu were looking at the remains of the Geofront after Third Impact? They looked like mini Evas, and were they what Kaworu called Infinity?
8. Why did Mari join Wille?
9. Why doesn't Wille just barge in to the Geofront and kill Gendou Ikari before he creates more Evangelions or completes Instrumentality?
10. Am I overthinking this shit?

2. If Gendo is so hellbent in causing Impacts why in the fuck did He had Kawaru seal Unit 01 and why did He send Unit 1 into orbit ?
4. Beats me to it ... just fucking show him the footage from Third Impact.
8. It would make sense for Kawaru to join Wille since He doesn't seem to hellbent on following Gendo plan or something.
9. If they managed to sneak in Commando style with 2 massive Eva units at the end I don't get it either. :o
10. Probably, I think of this as : Humanity get Alien tech, make dummy Alien giant mecha, Alien consciousness fuck up with Gendo mind to destroy humanity by making up some BS project shit.

(click to show/hide)Number 4 got me, too. If they'd just said "You nearly fucking killed us all, you idiot!" he'd probably understand why they were so angry at him, and everything would have been absolutely fine.
Also, number 1. Did the third impact actually happen? I thought it was started, then it was averted when Kaoru stabbed EVA-01 with that spear at the end of the second film. So Shinji caused the third impact, but it was averted before it killed everyone, and thus became known as the near-third impact. At least, that was the impression I had. All the damage to NERV HQ and New Tokyo 3 was caused by the angel Shinji was trying to rescue Rei from, before the near-third impact even happened. I distinctly remember the city all collapsing into the Geofront, or whatever they call that cavern, and the pyramid thing NERV used as its HQ being totally obliterated, at least.
