Yep. Like what's been said it can be really easy for some files and yet be a total pain for others. You'll need MKVextract for the demux and MKVmerge for the muxing. Pretty sure mkvextract comes with toolnix but I don't remember. MKVmerge does however.

Nope, it's downloaded separately - but it needs mkvtoolnix to work
