I saw there was a coreavc integration project going on, but its a bit behind. Is there an alternative to coreavc for Ubuntu or am I just better off using Windows for anime watching.

1) mplayer + vdpau
2) mplayer + ffmpeg-mt (if no vdpau-compatible hardware available)

Yes, but he got playing issues on linux, and from my experience there nothing needed to play anything on linux thanks to mplayer, so i was thinking he is using othere player than mplayer :)
MPlayer is powerfull so he can tweak it abit and try :)
edit: and from what i readed now coreavc aint native for linux, you need wine to install it, and it will be allways slower than native application/codec ;)

I dunno. I never had huge issues with ubuntu cept for the times I would wipe shit out by accident and totally break the install. But seriously, if you take time to properly set up partitions, it's only 20 minutes for a full install + updating. (fucking hate when I have 1000+ things lined up for 2 hours though since the wifi driver isn't optimized until after the updates....)
Media on ubuntu, I've had almost no issues with it. Though I've never really tried 1080 content on linux. (I mean, 1080 fails on my laptop unless I have coreavc, which I rarely use except in the rare occasion anyways), so essentially, I would have to admit that CCCP and K-Lite "fail" too if I said media failed on linux.
* fohfoh is still waiting for an opportunity to redo my install (Mainly waiting on a cheap legit version of win 7 pro/ult and then I'll dual boot)

I did warn you before.
Assuming GRUB is installed on the External, you can either
1. use fdisk (the linux one) to remove it from the drive
2. set your bios to boot from nonremovable devices first
3. disconnect the drive when booting
