Indeed, I've also noticed that foobar2k can be quite
picky with which cue-files it will accept.

The alternatives is to either use another app to split
the file or edit the cue-file to something foobar2k
will accept.

You can try opening the CUE file in Medieval Cue and then save it to an encoding that foobar can read properly. You then open it on foobar.

I've begun transcoding for a guy here on BBT for him to use it for this torrent, so resurrecting this for a good cause!

Almost everything has been painless due to some useful guides on tha' web. However, my transcoded files seems to be limited to 30 characters, for example:

Senor Uematsu & Los Mambo Panchos
becomes
Senor Uematsu & Los Mambo Panc

Final Fantasy XI - Chains of Promathia OST
becomes
FINAL FANTASY XI Chains of Pro

Any idea what could be causing this?

ID3v1 tags.

The filenames of your output is based on those not ID3v2 which allows for longer values.

Use ID3V2.4 (UTF-8), since it's the newest format.

So, if I understand correct, you have to change the tags of the FLAC ones to ID3v2 or ID3V2.4, and then transcode. Aren't those tags only meant for mp3?

Can I do that in Foobar, I tried to look for an option or something that would determine filenames's length but with no success.

If you use the option "preferred tag writing scheme"
as id3v2+id3v1 then there should be no problem, it's
what I use. On the other hand, transcode one song
and try stuff out until it works, doesn't take long.

Foobar2k writes id3v2 tags as id3v2.4 from version
0.9 and up: source.

No. I think foobar bases the filenames on the tags it will write on the mp3s. You probably have "APE + ID3v1" selected as the preferred tag.

No, I had ID3v2+ID3v1 on. But it's okay now. For some reason it didn't work out until I checked ID3v2 writer compatibility mode on. Although thanks for helping out...

EDIT: Works for normal flac anyways. Dunno bout the other.
