Atlus shut down?

I don't think they'd allow that kind of content on home consoles.

Apparently they are. :v I'd say they'd make it onto the Japanese version, but if it was ever to be localized Sony would probably require them to be removed.

They are still making games, it's just that Index Holdings has like a tighter leash on them or something.

They're working on Catherine right now, which is in the same universe as Persona (the protagonist of Catherine was in the PSP port of Persona 3).

honestly im not sure what this means, or what Index holding them by a tighter leash will mean in the long run. If the US company is still ok that doesn't matter much when the japanese branch was the one developing most of the games =P

Atlus only develops the Megami Tensei, Etrian Odyssey, and Trauma Center series.  Atlus wasn't involved in the production of any of the other games you mentioned.  It seems as though the impetus for the dissolution of Atlus as an independent financial entity was most likely Index's goal from the beginning, and that the failure of their arcade business gave Index that opportunity.

For the last five years, Index has been in control of Atlus at the financial level; this was just the final step in that takeover.
