Kurisu took no credit in building the Microwave machine at all. It was already made by Okarin and that dude.
Kurisu was important for sern because she was a genius. But since they had the maker of the project himself, Kurisu wasn't actually needed. In fact, just having the microwave machine SERN would have figured it out on their own making Okarin not needed. they would actually incarcerate them all or simply killed them if they refused to help, but the end result would not change. SERN would still take over the world since thy could make a real Machine by studying Okarin's invention.

Okarin created the phone microwave but did not know about it until kurisu explained it's full capabilities. She also CREATED the time leap machine, which may have been critical.
She was of critical importance, which is why should could not die before these events.

From the way I remember it the rounders always tried to capture Okabe, Kurisu and fat boy, only mayushi was the one they were ordered to get rid of. I would have figured that SERN was aware that there was the phone microwave and later on the time leap built by Kurisu. That would have made her a priority to capture for that alone (Plus the fact that only Kurisu understands the science behind both phone microwave and time leap. I'm fairly certain Okabe doesn't have a fucking clue how either machine accomplishes what it does).
Edit: looks like tomoya beat me to pointing out some of those details =P

Kurisu is only important due to her intelligence, it's true that she could have explained what was going on. But it WAS Okarin who built the machine. Essentially, SERN didn't need any of the trio. Just having the device would be enough for them. Kurisu's machine was built based on Okarin's device. She is a genius and that alone is value enough to kidnap. But she was not critical objective, that status only belonged to the device.

Correct. The change in the world line was not that Kurisu would not become one of SERN's leaders; the change was that the phone microwave would never be realized, as Okarin is an idiot and doesn't really know what's going on.
