You act like that's a bad thing? They did it was Half Life 2 (changing the direction from the first game)... and guess what.. that's what keeps sequels fresh.

The loneliness was one of my favourite parts of the game; it really made the city feel "abandoned"

It didn't feel that lonely, at least not as bad as the first Silent Hill.  In the first one you even had crazy people talking to you on the radio and everything.  The second you teamed up with someone toward the end, and (if you were feeling lonely) could summon a big sister to come kill you just by picking off little kids...lol

Stalker doesn't really cause fear (to me at least) and it's by no means isolated, there are quite many other people all around the place (tons and tons of friendlies).
