Sometimes the tracker goes down, it's been happening alot lately, to many connections, servers are flooded, something like that.
When this happens the torrents in your client go red, this means it's not being tracked, and all the upload that happens during this down time cannot be counted by the tracker.

This is incorrect. Your client is responsible for reporting the data transferred and will happily do so once the tracker is available again.

There is also a stickied thread on the forums with information. It is the more appropriate location to report large discrepancies. A couple of GB here and there is no big deal but you may have a legitimate client issue that only a staff member could verify for you.
