usually most of mystery series are intellectual, like detective connan or detective school Q. also physiological series has an intellectual sense to it like Another or Liar Game(live action).
Paranoia Agent should be spot on, unless you're the type that doesn't ponder with small details.
bloody monday comes close to being ultra-intellectual but theres no anime of it, only live action.



for the record, from the OP's listed series only DeathNote comes close to being ultra-intellectual and its not even there yet, to be honest the anime was too watered down over the manga version.

PS: an anime which you don't have to think yourself isn't so intellectual, i'd rather call it shallow thriller.

To this day I still cannot finish Higurashi. I started watching it about 5 years ago. I used to have nightmares about some of the messed up things in that show.

Kara No Kyoukai gets very philosophical. If you're not familiar with the 'Nasuverse' on the surface it doesn't seem too make much sense, but the further you delve into it the more fascinating it becomes. Particularly with concepts like Alaya, the Counter-Force, Counter Guardians, and Origin.

While the anime adaptation is actually pretty good, the Light Novels are much better for getting more detailed information that is only alluded to in the anime.

thats actually the case for most anime adaptations, the novels are much more detailed on top of having a larger point of view.

one of the good example is To Aru Majutsu no Index, the novel is superb while only a tiny portion of it became adapted into two series, to aru majutsu no index and to aru kagaku no railgun.

Never watched it, but I'll also suggest Legend of the Galactic Heroes based on the things I've heard about it.
I think that Phi-Brain: Puzzle of God is along the lines of what you are looking for. It has mysteries, crimes, and intellectual puzzles that a person has to solve to move on.

There's really not many like you're wanting. You might try Durarara. It won't seem like it at first, but you'll eventually realize it.

I guess you might somewhat like Guilty Crown as it's a little bit like Code Geass, but... it doesn't have the intelligence you want I bet. (edit: hah, missed that you saw it)

How about Black Lagoon & Hellsing? Not quite what you're looking for perhaps, but if you haven't seen them they might be something you'd enjoy.

Ah... I thought of one: Ghost in the Shell. If you haven't seen it, do check it out. It's amazing. Also, if you don't mind a bit darker theme check out Mnemosyne.

Finally! The stand alone complex series is probably what he's looking for, season one and two.

If you like that one then I suggest armitage III, it's sorta along the same lines as GITS

Unless you actually meant you wanted the main character to be an actual nerd then you can check out summer wars, it's pretty fun and has a bit of everything in it.

Kaze no Yojimbo - Has a male lead that uses superior intellect and fighting skills to win the day.  The male lead, though, is not proposed to be an ultra-intellectual... just much smarter that the town bosses and underlings.
