From what I've read the manga, there's not much of a harem in there. At least, not yet.

how do they plot this anime if the manga is still at Chapter "Examination"?
do they make their own anime ending, or somehow know whats going on in the manga?

Of course, the Japanese follow the pirate activities and not the actual serialisation...

the manga serialization, and not the LN serialization which has been going for a bit longer btw.
