Look at the bright side. It's the repetitive unorginal anime series that make you appreciate originality in a story like for example an anime called Hozuki no Reitetsu and similar ones that have unique settings.

I believe that the big problem isn't necessarily the school setting. It's the whole cliché of the protagonist struggling in an environment of learning being pitted against a prodigy in the same class. Then against all odds the protagonist becomes extremely awesome due to a little bit of perseverance mingled with an often unexplainable hidden talent. Same old same old shit.
Overall, I can't say I mind the setting that much, but I do get tired of the cookie cutter shounen I described.
